چکیده

MOTIVATION For the estimation of phylogenetic trees from molecular data, it is worthwhile to take prior paleontologic knowledge into account, if available. To calibrate the branch lengths of the tree with times assigned to geo-historical events or fossils, it is necessary to select a relaxed molecular clock model to specify how mutation rates can change along the phylogeny. RESULTS We present the software TreeTime for Bayesian phylogeny estimation. It can take prior information about the topology of the tree and about branching times into account. Several relaxed molecular clock models are implemented in TreeTime. TreeTime is written in C++ and designed to be efficient and extensible. AVAILABILITY TreeTime is freely available from http://evol.bio.lmu.de/statgen/software/treetime under the terms of the GNU General Public Licence (GPL, version 3 or later).

Improved Bayesian Phylogenetic Inference in a Statistical Alignment Framework Advanced Software Design for StatAlign

Long-term trends in computational phylogenetics show a steady transition of focus from traditional tree reconstruction methods towards Bayesian approaches. The early distance based techniques such as UPGMA and Neighbour Joining are today considered less accurate primarily due to the loss of information when condensing sequence data into a distance matrix. Maximum parsimony is fast but suffers f...

HandAlign: Bayesian multiple sequence alignment, phylogeny and ancestral reconstruction

UNLABELLED We describe handalign, a software package for Bayesian reconstruction of phylogenetic history. The underlying model of sequence evolution describes indels and substitutions. Alignments, trees and model parameters are all treated as jointly dependent random variables and sampled via Metropolis-Hastings Markov chain Monte Carlo (MCMC), enabling systematic statistical parameter inferenc...

Bayesian Sample Size Determination for Joint Modeling of Longitudinal Measurements and Survival Data

A longitudinal study refers to collection of a response variable and possibly some explanatory variables at multiple follow-up times. In many clinical studies with longitudinal measurements, the response variable, for each patient is collected as long as an event of interest, which considered as clinical end point, occurs. Joint modeling of continuous longitudinal measurements and survival time...

Inversion Medians Outperform Breakpoint Medians in Phylogeny Reconstruction from Gene-Order Data

Phylogeny reconstruction from gene-order data has attracted much attention over the last few years. The two software packages used for that purpose, BPAnalysis and GRAPPA, both use so-called breakpoint medians in their computations. Some of our past results indicate that using inversion scores rather than breakpoint scores in evaluating trees leads to the selection of better trees. On that basi...

3D Object Reconstruction with Heterogeneous Sensor Data

In this paper, we reconstruct 3D objects with a heterogeneous sensor network of Time of Flight (ToF) Range Imaging (RIM) sensors and high-res camcorders. With this setup, we first carry out a simple but effective depth calibration for the RIM cameras. We then combine the camcorder silhouette cues and RIM camera depth information, for the reconstruction. Our main contribution is the proposal of ...
